The decision has been taken by the Stormont Executive after talks into early hours of this morning.
Schools only reopened in August after they went into lockdown in March.
There has been a recent spike in Coronavirus cases in the Derry City and Strabane disrict council area.
On Monday, Thornhill College in the city shut its doors to its pupils for a week to carry out a deep clean after positive tests in the school.
Mr Allen He told BBC Radio Foyle schools had worked hard to ensure safety measures were in place for pupils and staff.
He said the school was an effective way of carrying out track and trace of any pupils who have Coronavirus.
“One thing we can do when they are in schools is guarantee that young people are social distancing, hand sanitising and wearing face coverings.
“One of my main worries is that when pupils go out the door for those two weeks that same level of guarantee that all protocols will be adhered to is no longer there.”
